FC have detailed guidance on all protected species and this kind of work in proximity to them.

its well worth a poke around FC's website if you encounter anything like this as its full or reasonably practical advise, and if you work within this guidance and keep a copy of this with your method statement for the work you can atleast show you have take some consideration to the protected species.
